I can believe that. I've been back and forth from the US to Japan 10 times over the last 6 years and never once have I been hassled by the Japanese authorities at customs. But my friend comes to Japan from the US for the first time this summer and he get's the same spill as you did. I think that maybe they thought he was bringing seeds in, as he was coming to visit an American and not a Japanese. In my experience, drugs are pretty rare here as I have only once came across somebody smoking pot in an alleyway behind a club in Osaka. The punishment for just possession of just a single joint is pretty strict. Unless you can grow it in your apartment inconspicuously, you're probably not gonna find any drugs here. And if you do find pot, the quality is not very good, and it's probably very expensive.
