I felt the same - could have easily been a beautiful coincidence as there's not a great deal to match up. However, the fact that RFTD ends on the first beat of Come to Dust made me suspect it might be deliberate.
Would love to know if this is present between other twins too, as that would add weight to it being deliberate rather than an unintended beauty. I can see myself sat in front of Audacity this evening....

I'm inclined to agree. What does the dark red represent? Gemini is roughly in D minor, Cold earth in A minor, and Palace Posy starts out in C major, and ends up in E major with some chromaticisms. So why are they all red?
Also, there are 17 tracks and 12 keys... there's guaranteed to be at least 5 "twins". Am I missing something?
That's what I think. I don't see the basis for these tracks in particular being twins. The pairings are almost random.
Yeah don't read into the colours that was me just quickly colouring them all so they weren't the random colours originally assigned by the software!
As for the potential for this to occur in any album... yeah, of course, if you're making sure that you have as even a distribution of key signatures as possible throughout the record, then this kind of pairing will crop up. But to have almost all the songs with one and only one other song in the same key is pretty unusual. Most albums have three or four songs in the same key and the rest are scattered around.
how does it match up though? if you're playing the tracks in the same key simultaneously, do you start them both at the same time or is there some overlap? seems like this is on the right track of what is intended by boc, but i'm confused as to what the rationale is for where one track ends and another begins

You mean the sequence that the pairs are in in my little screenshot? That's just along the forward progression of key signatures... if you play songs that way, so they're in ascending keys, each key change is what DJs would call an "energy boost," like in old 80s songs where they'd take the whole song up a couple of semitones before the final chorus... know what I mean?
And by "matching up," we're talking about the pairs of songs being in the same musical key, which has been noted here in "camelot" notation, which puts each key in a position in an imaginary wheel, to make them easier to work with from a DJing standpoint. Some of them also seem to "match up" in a "dark side of oz" kind of way.

I've thought a lot about how this (as well as other indicators such as how there are two separate "parts" to the songs, two columns of structure, seemingly two "sides" to the album, etc.) might be an insight to how the brothers are drifting apart. Constants are changing.
You're on to something ...
At 4:27 or 20 seconds till RFD ends the Lights divide in the video . If you press play for Come To Dust at the 4:27 mark of RFD both songs overlap and fade into each other perfectly and exactly at the end of RFD the drums should kick in for Come To Dust .
This also holds the same for the other matching tracks . They are twins .
No wonder this album took 8 years !!! .
Further to this point (Great spot again, by the way!), I wonder if the end of Come To Dust can be overlaid with the beginning of RFTD.....? Like a full circle?

Same here. I'm doing mixes for years now and I come across stuff like this very often.
I always wondered why the songs on this disc fade so quickly, in quite an un-BoC fashion. I think this is why. They are INTENDED to flow into each other as a great long soundtrack/soundscape.

It means the tracks over flow into each other and you can't do it on a vinyl obviously thats why its not on there .
Its saying to us "dude hey .. I OVER FLOW MAN ! "

OK, I'm convinced that White Cyclosa should lead into New Seeds. If you fade in the start of New Seeds, with that mobile phone sound it's matching up with that jumpy synth sound on White Cyclosa in my view.
I'm bodging this in Audacity in a totally ham-fisted amateur-hour kind of way, but I need someone with genuine mixing skills (cough cough Ae cough cough) to look into this one properly.

About there, yes. Maybe slightly before and fade up New Seeds? Typically, I just bounced them down to one track not 30 secs ago or I could tell you exactly where the join was on mine.
